It's how IE and Java work at this moment.
https://blogs.oracle.com/java-platform-group/entry/choosing_64_and_or_32

Text from the webpage:
"Java with 64 and/or 32 bit web browsers
Users that run Applets and Web Start applications through web browsers should choose the version of Java that matches their web browser. Generally speaking, 64 bit browsers run only 64 bit plugins and 32 bit browsers run only 32 bit plugins."

Solution

Make sure that,

If you are using 64 bit Internet explorer, the java installed in the system is also 64 bit

If you are using 32 bit Internet explorer, the java installed in the system is also 32 bit

How to know if Internet Explorer is 32 bit or 64 bit?

Go to Tools -> About Internet Explorer.

If "64 bit Edition" is written, then you are using 64 bit Internet Explorer, Otherwise you are using 32 bit Internet Explorer.

The Java version can be checked from, Control Panel -> Programs and features. Check whether 32 bit/64 bit Java is installed.

“64-bit” will be written in case 64 bit Java.
